My kneejerk reaction is that the player is at fault. Given the limited configuration capabilities, if the issue isn't addressed by a firmware update, there's not much you can do.

What could be happening:
The player indexes the contents of a folder. When the contents change, the player attempts to update, but fails/can't keep up (fails on significant changes only, as observed). Turning the player off/on (instead of the server) and successfully accessing the share can confirm/disconfirm this hypothesis. I suspect the success on server>PC transfer is due to a limited number of files being transferred.

If this is the problem, and new firmware doesn't help, than maybe you can work around the issue by having multiple shares that point to the same folder. If one share becomes unavailable, browse to the other one.
 
When you turn it off, does it really shut down, or is it just a standby/hibernation equivalent?
