If I add a couple of lines I need for my setup to work, do the changes made to the dnsmasq config file keep during a reboot as in when I first set it up I just need to add my lines and it will be persistent or will the lines need to be added after a reboot? I ask so I know to add them to my startup scripts and expect to loose those changes if I reboot.
 
You don’t add them directly to /etc/dnsmasq.conf. You add them to the custom config files or postconf scripts you would create. Refer to the wiki for the gist of it.
