Does Merlin software support vpn hardware to hardware connection?

Just curious if I could set up a hardware to hardware VPN on our Asus RT-AX88u's routers so our homes are tied together.

Not sure what you mean by hardware to hardware. Are you referring to a bridged VPN (as opposed to routed VPN)? If so, then yes, use OpenVPN w/ a bridged (tap) config.

Yes. Use OpenVPN. Routed (tun) or bridged (tap), depending on your needs.

Yes, I do this a good bit. Very easy to setup and use when needed.
