I'm using AC86U with latest Merlin 386.3. I notice devices connected to the Guest Network have very choppy and unstable connection, specially wireless cameras.
If I use the exact same ssid and password on the General Wireless section, everything works great.. why is that?

I disable one of them when the other is being used to avoid conflict.

Is there anything on the Guest Network section that hinders the connection?

It's neither a good idea to hide your SSID (nor necessary if you have a strong password) nor use the same named SSID. The combination of the two *may* cause the client to continually "hunt" for a better connection.

As stated on my OP, I disable one when the other is being used. They are not active at the same time.
