Lost speed

Since upgrading to Asuswrt-Merlin I have lost overall speed by half. Using stock FW my speeds average 275 - 375 and now I am lucky to get 125-175.

Is there something I need to setup differently with this FW to get my speeds back?

Did you do a Factory Reset and manual re-config after the Firmware change to Merlin?
 
Then I guess, that you have turned on something that is CPU bound (e.g. AIProtection or Adaptive Qos) which will slow down your internet speed as the small ARM CPU is to weak for high Internet traffic speeds.

Neither, I have no use for either of them and I double checked to make sure they are not enabled by default.
 
Then the last resort is to check if HW acceleration is enabled (see Tools page) - if not then you should check if NAT acceleration is enable (=Auto) under LAN / Switch control.

By the way: Which router model and which version of Merlin's firmware do you have in use?
