Have the latest Merlin build installed on the ac66u in repeater mode. Is there a way to put the repeater and the devices connecting to the repeater on a different subnet than the main router?

Example:
Main router- 192.168.2.1
Repeater - 192.168.3.1

I assigned these ips and the repeater was on a different subnet, however the main router was still assigning ips on the original 192.168.2.x for clients connecting to the repeater. Didn't know if there was a way to fix this with ip tables or not.

Other option is have just the clients on a seperate subnet from the two routers.

Any help is appreciated and thanks in advance.

A repeater doesn't do any routing, so it will have to be on the same subnet.
