Have used RT-N16 routers on Tomato (Toastman) for years with a few custom entires for DnsMasq to resolve local domain servers on the WAN port. The following have been working flawless for several years and several Tomato firmwares.

server=/company domain.com/192.168.150.12
rebind-domain-ok=/company domain.com/
Our company domain is one word no spaces. The entries coincide with the three branch offices that this router may find itself operating in.
I have enabled the JFFS and formatted it OK and the scripts and config folders are there. I used WinSCP to transfer the dnsmasq.conf.add to the config folder and assigned x permissions for admin but it still won't work no DNS servers specified nor other servers on the WAN side are resolved by name. On Toastman tomato it would resolve even by the single server name without the domain.com specified.
I would prefer to use Merlin's Firmware as this is really the only thing I need over ASUS stock but if I cannot get this operational I may have to go back to tomato which I don't want to do. We have several users with MS Surface Pro 3 tablets so domain server resolution is a necessity to use some custom applications we have on the domain through WiFi. Not a big UNIX/LINUX guy so I am not sure what to check next.
I am moving on from the RT-N16 so we can get Dual Band (5 GHz) otherwise tomato handles this fine.
