Is it possible via a script to modify what VPN Director does to include port numbers? So for example, instead of sending all traffic from 192.168.50.100 via a VPN tunnel, only send traffic from 192.168.50.100:9999 via the VPN tunnel? If it is, anyone create such a script before? Would I be looking at changing iptables or routes?

No. VPN Director works at the routing table level, only IP addresses are handled at that level.
