I'd like to go back to stock or something based on stock to see if some of the issues I'm having on my network is due to the firmware. I'm not clear though if I can just flash asuswrt over my current install of Tomato Shibby

Yes, you can.
Just enter router’s built in recovery WebUI, use Reset NVRAM defaults and after that just load your preferred FW.
Do that by holding down the reset button while powering up the router, wait until the power led is blinking slowly, then release the reset button.
Set your NIC card to static IP 192.168.1.100, Subnet 255.255.255.0, Default gateway 192.168.1.1
Access the router’s built in recovery site by issuing 192.168.1.1 in browser address bar.
